It was Boxee. Boxee seems to have broken (Apple Remote not working in there) and it takes over control even when turned off.. (if the Always On option is selected).

I found out the issue, not sure if you have the same issue. I installed an update to Boxee yesterday and it took my apple remote over so it only worked in Boxee.

If you have Boxee this is what I did:
Went into Settings – Hardware – Remote
unchecked Always On

If the option to pair your remote is not in the security pane of system preferences then restart your mac in safe mode. Worked for me anyways.

The only confusing thing is that in the system preferences under ‘general’ i haven’t a disable infrared receiver option, i’m currently on leopard Mac OS X 10.5.8 (9L31a) since it’s release over a year ago so it’s only happened since a recent(last couple of months) update.

Hopefully someone can help.

so i noticed, usually if the remote i working the preference pane will be there, but sometimes thats not true and it doesn’t work even when its there, but it never works without the preference pane there. I wish there was a force IR enable thingy or somehting…. very frustrating. I recently purchased an apple remote for my mbp, and can’t really use it, come on apple!

Be careful if you have VMware Fusion installed on you Mac.

If you give your guest OS access to the Apple IR Receiver this will stop the remote from working in OS X.

Started the iMac and the remote stopped working to control iTunes, VLC, Quicktime and so on.

It does however work (after pairing again) front row now.

I have also noticed that the 3 keys on the (new aluminimum) iMac keyboard that control the same features (i.e. forwards, backwards, play and pause) [F7 through F9] have also stopped working.
