It is one of the queries I have with Disqus at the moment.
I think one workaround is to got to Disqus.com, login, and go to the 'Notifications' section and select to have email notifications for comments that are replying to you – but I don't think that fully covers it – only does if someone hits Reply' button below your comment.
You have various RSS subscribe options as well.
Still, this is probably not good enough – I'll keep looking into this …

We recently switched to using Disqus as our comments system. Overall, I belive this will be a big win for our readers.
