If your iTunes was synced earlier than iCloud, you’ll lose any subsequent changes. If like me you didn’t previously have iTunes app sync enabled, having restored all apps and folders from iCloud I cannot now get them into iTunes without setting the whole layout up again manually.

To me that sounds like it will erase your downloads and start from scratch. That wasn’t your experience?
